I have a piece of code I would like to run as soon all the mods have been loaded. Is there some kind og event I can use?

You could add a mod event listener, and run some code in the loadMap function, which is called after all mods are loaded.

Could anyone explain, how I could run some .lua files later than in the Moddesk.xml at the extrafiles? Is there any way to call a .lua in another .lua ?

I am not the scripting-one so please excuse my questions if they sound like I was joking!
